No really it doesn't. You don't run mod_php - I'm not aware of anyone sensible running mod_php any more. As for stopping Apache - do a graceful restart and then no, you're not stopping Apache, it lets any old children serve their requests and then they die off, being replaced by new child processes.

Linux updates - yum downloads all updates required, you only need to run it the once, no need to run it 3 or 4 times. As for a fresh install taking an hour? Hahahaaa really? Even if you're going through and doing the install manually it takes about 15 minutes to go from no OS to a completely up to date OS - unless you're on dialup.
