Wiki is just a tool. How you implement it is totally up to you.
I have implemented enterprise grade wiki (Atlassian Confluence) in two different companies where I worked and it was great success. We had clear hierarchy, templates, and naming conventions. The thing worked as a charm to replace mess of the random files scattered all over the place.
At the same time I worked with free Twiki and it was an absolute pain. You get what you pay for I guess.
